Which one is correct?:

1. Do software engineers consider other engineers entering the software career as professional invaders?

2. Do software engineers consider other engineers who enter the software career as professional invaders?

3. Do software engineers consider other engineers that enter the software career as professional invaders?

The third one is the least correct.  The first two have slightly different emphases: 1 implies considering entering competitors, while 2 implies considering competitors who enter the field. The second part of the sentence is a little odd, as "the software career" sounds like non-standard English, and the "as" in each instance should be "to be," unless you really want to say that the others are being considered "in the function of professional invaders."

I think perhaps the best alternative is:

"Do software engineers consider other engineers who enter their field to be professional invaders?"

All 3 of these are correct, and it would really depend on the context of the paragraph as to which would sound the best.
